How do I change the font setting in my thesis files?

Use: [Toolbox]>(Thesis Settings...) .
Make any settings changes you need to, but then check the box on the right which says "Set Base Font on Save" and then press "Save Settings". You will then be asked if you want to use a different font for headings from that of the base font. And then finally you will be asked to pick the font.

Once I make my initial settings can I change them?

Yes. Use: [Toolbox]>(Thesis Settings...) .
You can change your settings at any time. The deception may be that some settings (e.g. color) will update styles in your styles template (PsuStyles.dot) but not immediately in the document(s) you are working on.
To update the active document at any time, use:
      [Files]>(Active Document)>(Update Document Styles) .
To update all thesis files, use:
      [Files]>(Update Styles in all Files) .
